Often, because this is a normal scientific situation. If I start listing all the cases where the relative anatomical method was used to establish the relationship of two groups, and then genetics refuted it, I may not have enough characters in the answer.
Just offhand – the border between birds and dinosaurs is now missing, pinnipeds are no more, Neanderthals are no longer the ancestors of humans.
Science is all about assumptions and refutations, so it's not surprising that some assumptions don't stand up to the test of new data.
